I thought this would be a good idea for a plugin if someone could make a plugin that works for multiple worlds plugins multiverse etc. and this plugin would allow a folder plugins for every world and then an individual plugin folder for each world, and you could change the config or enter a command for a set of worlds to share a plugin(s)
There is no possible way to do this that I know of. In reality this would never happen unless you had someone custom code every plugin you had. Best solution would be run multiple servers.
Per World Plugins It is already a plugin. Just go to the bukkit plugins area, type it in (if not showing up try without spaces), and install it. All plugins are automatically put in the configuration file, so all you have to do is put in the world name for your plugins. If there is no world listed, it means the plugin is available to all worlds.

PerWorldPlugin is great for this. There isn't a folder for every world that you put the plugins in but in the config it lists all of your plugins and you can determine which worlds can use them and it blocks them on the non listed world.
Yes if you use other things to run the server instead of bukkit. There is spigot which will also have bungeecord to link server but it is not very well like on bukkit but a lot of servers use that now.
