Question PermissionsEx Help.

Hello, I own a server and i have used groupmanager for close to 3 years now. But i decided to switch to PermissionsEx because my friends say its better. I'm not sure how to do the permissions.yml so my friend also suggested that i should use a converter the one i used is http://permicon.nexua.org/ So i used this to convert my perms and everything seems to check out for the most part except the group prefixes do not show up and when my players try to use something it says You do not have You are not permitted to use (item). And these are just a few things that i have notice i'm not sure if there is more just yet.
