On the root we have debian, latest version. x86 i don't know it specificaly, but it's one of the latest. Well there's your problem. You are running a gazillion plugins on a server with 4GB's of RAM. I'm not surprised it does. I would install LagMeter and check your TPS. Most likely is is below 10. Remove some of those plugins. AFAIK, MinecartMania has not been updated for sometime, and Citizens is a giant RAM hog. Also a piece of advice, don't use any vanish plugin aside from one that requires Spout, like VanishNoPacket, as one like Vanish2 AFAIK works in a way that allows for Griefing clients to see the vanished person (it sends the position, just tells the client to "hide" the entity. Those clients exploit this). You can see this in action on a major griefing teAm's VideOs . EDIT: Spelling and grammar.
Well - I installed the Plugin. Most time the TPS is on 5.0, but the free memory on 75 % free ram... I deleted some plugins - but we need minecart mania and citizens on the server... Is it maybe beacuse we're running on a virtual machine?
5.0 tps instead 20. It`s answer of u lagzzzzz. My server have plugins: And ~80 online during the day: But anyway I have some lags on my Xeon X3330. You should delete alot of your plugins to make server is faster. And... You may have 75% free memory, but its bukkit, his need one core about 4GHz to work without lags on 60 online. For 100 online its need 4.6GHz, 150 its need 6GHz...etc. Memory is not important if u have alot of plugins and old cpu.
There is no right or wrong answer to that. The best we can suggest is that you delete unwanted, unneeded, and unused plugins. If they sit there doing nothing, remove them.
I did so...but nevertheless the tps is under 10. Are there maybe some plugins where it's typical that there are laggs?
If you are on a fast enough computer, no plugins should lag (with an exception to major edits in WE). You mentioned your on a Virtual Machine? What is the virtualization technology (OpenVZ, KVM, Parallels, ESXi, etc.)? Who is the host (OVH, VolumeDrive, Rackspace, etc)? I know some hosts, like VolumeDrive, oversell their VPS's running OpenVZ (because it is easy to do).
I tell you tomorrow on which way we splitted the machine. We hate a root form Hetzner, a german company. Something new: I tried something... every time i restart the server for 10 minutes i have 20 tps. But after 10 minutes it goes down to 6 tps and all 6 to 7 seconds i get a warning message in the console. Does this help? I know this - But in this case it is always the same - 10 minutes after server start the console shows me this. In the 10 Minutes the TPS is on 20, but nearley exactly after 10 minutes it goes down.
When i type /top i get teleported to the top You mean /balancetop? Then it show me, that there are 2853 users... Or do you mean some other command?

As you may see java (minecraft) eats up more than 100% CPU. That's why it lags. Update to java 7, make sure you add -server to your minecraft startup script and, as stated before: Remove plugins. If you're lucky it's just one plugin freaking out after 10 minutes...
