   I need some way to make it possible for players to destroy and place minecarts in protected areas. Any help?

   For this to be possible I think they need to be able to destroy any block. Not sure to be honest.

   How do i use flags? I know where to put them, but where do i put the 'allow' or 'deny'?

   ./region flag <regionname> <flagname> <value>
   or for your needs...
   ./region flag <regionname> vehicle-destroy allow
