Chunks move when moving regions files

    Afternoon all,
    A couple of time's I've had to restore region files from backups. To do this I have shut down the server, moved the region file into place, then restart the server (taking a backup of the replaced region file). I've noticed that chunks appear to move. Not all of them, but some seen to swap about.
    Fenixin's Minecraft Region Fixer has helped identify these wrongly located chunks, and has helped me by deleting the offending chunks. It's a bit stuck at replacing chunks from my backup, but I've reported that the Fenixin.
    My question is, why do the chunks get relocated? Surely all the data is in the region file, or is there some checksum somewhere that also needs to be changed?

    In the future, how should I restore backups? Some details:
    Server: Ubuntu Linux on a Linode
    Server path: /opt/msm/servers/crafty
    Backup path: /backup/[number]/crafty

    The backups are created using a script that moves [number] to [number+1], then rsyncs the changes to /backup/0/crafty. /backup is a separate disk, so using it is preferred as it has more space.
