If you drop an item with the same name, lore, id but different sub id like 321:100 and 321:32 they will stack and choose only one id when dropped.
If they are the same block, and is stackable, then it might stack. Telling us what the items are would give us a better idea. It isn't Bukkit's fault, its due to how MC likes to stack things.
