I think I found the issue with the original thanks to this. It seems the new plugin reset all the worlds to true onsupresshealthregain and set the difficulty to 0 (no mobs allowed). Edit your settings to make sure and you'll see.

Whatever he did in the update, it simply reset these things. Just edit them back and all is good. I will see if the server forgets gates now and edit the results into this post.
