I built a jail with a yard, but it turns out that jailed players can't open chests or break blocks. I protected the walls of the prison and built it in such a way that escape would require ingenuity and outside help... which is cool. but the person could /home or /spawn and escape that way. is there a way besides jailing that I could disable /home and /spawn for a player, and set their default spawning area in the jail for if they die?

You didn't list your plugins, but for example WorldGuard can nerf commands in regions. And I guess jail plugins would do the same, since a jail would be fairly useless with players being able to /home.

It's much better to remove the permission than to try to block the command. See http://wiki.ess3.net/wiki/Command_Reference and click on the plus signs to see the permissions. For example, if you remove or negate the permission essentials.spawn, they won't be able to use the /spawn command.

If you try to block the commands, you'll need three entries for each command. Using /spawn as an example, you'd need to block:
    /spawn
    /espawn
    /essentials:spawn
