I'd throw some basic troubleshooting at this one. Rename your plugins folder to plugins_old, restart the server, see if the issue randomly persists. If it does, rename it back to plugins, then try renaming your world folder(s), see how that works.
Logically this doesn't make sense. I haven't updated or added a plugin/bukkit version in over a week and it just started happening. I guess I will start testing plugins 1 by 1
