    Well i am sure I am using build 1000 but for Itemcraft I had to open the bukkit .jar and take out the meta inf. Is that in anyway related?

    How? I am running via .sh file. And my server uses itemcraft so I need to use mods with this. How would I do that?

    You have to run it differently. Are you using windows, mac or other?
