Make sure your CraftBukkit file is named "craftbukkit.jar". Also make sure craftbukkit.jar is in the same folder/location as your start.command.

Let me guess, you just closed Terminal without ending/stopping the server or process? When you need to stop your server do /stop in Terminal. ^^
