I have been having this problem also, and it seems to be on Mojang's end. The only way I could connect to a server (Both Craftbukkit and Vanilla)...
You can create a batch file (If you're using windows) and enter: java -Xms512m -Xmx1024m -cp "%APPDATA%\.minecraft\bin\*"...
This plugin allows to change anything about the permissions files without restarting the server or actually changing any files manually....
