How can I fix this, it's not a plugin error, I tried without plugins.

so when the player is on certain zone he is disconnected with this message: Internal Server error

This still happens without any plugins? Are you sure your permissions are deleted? this is often caused by 'dodgy' permissions.

Why would you say chunk errors are caused by permissions? Chunk errors are basically map corruption. You need to run Chunkster or MCedit over the map files to clean them up and try to repair them

Never said permissions had anything to do with chunk errors mate, Internal server errors are very often caused by Permissions, Just trying to help...

Well, I'm having kind of the same problem, there's an area and when someone enters it, he crashes and is unable to join again. But when I downloaded the map and tried it in single player, it worked. I don't know what should I do next .. I tried disabling all the plugins but it's still bugged.

    Code:
    2012-12-29 11:00:28 [SEVERE] java.lang.ArrayIndexOutOfBoundsException
2012-12-29 11:00:29 [WARNING] Failed to handle packet for Aero/MyIP: java.lang.ArrayIndexOutOfBoundsException
    java.lang.ArrayIndexOutOfBoundsException
    2012-12-29 11:00:29 [SEVERE] java.lang.ArrayIndexOutOfBoundsException
    2012-12-29 11:00:29 [SEVERE] java.lang.ArrayIndexOutOfBoundsException
    2012-12-29 11:00:30 [SEVERE] java.lang.ArrayIndexOutOfBoundsException
    2012-12-29 11:00:30 [SEVERE] java.lang.ArrayIndexOutOfBoundsException

And it doesn't let me in the game anymore, first time I start minecraft and try to join my server, I get Internal Server Error, later I'm getting End Of Stream. eh.

    Any help ? :(

LOL xD it's easy how you fix this just follow my instructions.
    1. Download Essenitals from www.bukkit.org
    2. Log into MineCraft
    3. Log onto your server
    4. Jail anyone that has got the error
    5. when they log-on to your server they will be in jail then just unjail them! :D

If those things aren't working go to your try these.
    1. Go to your server files
    2. Go to "world"
    3. Click on players.
    4. And delete the persons username who is getting the error

If none of those worked well i'm stumped :/
But that's what i do on my server when anyone has "Internal Server Error" and it works every time. Hope this helped.
